No changes to video, audio, or subtitles. I simply muxed the Faulconer tracks in and made them default audio stream.
NOTE: If you are aware of a higher quality set of video/audio files please let me know… I may potentially make another torrent if there is a noticeable difference in quality. I apologize in advance if the files I am using are not the best(for those of you that are quality freaks)

A Japanese VA x Faulconer mux isn’t possible, right?

I am not aware of any. I think the reason they were able to do this is because the Kai English audio was in 5.1 format, so they just extracted the voice audio only and mixed it with the Faulconer music.

To answer the question: it would be extremely difficult to make that happen with Stereo only audio tracks.
Luckily, there exist useful programs like Izotope RX (9 is the latest version). It can be very costly, though (if you want all features), but there are enough other sources (you know what I mean).
But with that, one can manipulate audio in multiple ways, and is almost limited by imagination only.
Quiet signals (voices) are hard to isolate, but reduction would be enough in most cases, I think.
Another thing besides music is sound effects (FX), which are also tricky.
If the aim is to replace the music and keep the FX, then that’s crazy hard work which requires patience, patience and patience.

The first 7 episodes of Season 2, as well as a few others, do not contain the Faulconer score, and do not have music during their title card.

@theflu88 Are you sure? Which media player are you using? I just tested out a few random episodes of s2 ep1-7 and they have the Faulconer audio playing properly.
Is there a specific episode which you noticed is not working properly with the Faulconer track?

This is PERFECT on so many levels!
They’ve kept the pulse-pounding Yamamoto score and the timeless Kikuchi score after Freeza, so we get both. Also, all the relevant music from the Faulconer score is present at their appropriate scenes, like Trunks’ arrival, the Boo theme music that plays as soon as Super Boo is able to sense ki and heads to Kami’s temple, Goku going SSJ3 etc
